Rotterdam: P+R Kralingse Zoom (metro A+B+C)
Utrecht: P+R Westraven (tram 60+61) and P+R De Uithof (only by bus at the moment, but a tramline which will terminate here is being build right now, to be finished in 2017).
The Hague: P+R Hoornwijck (tram 15)
Amsterdam: P+R RAI (metro+tram+train), P+R Sloterdijk (metro+tram+train), P+R ArenA (metro+train). I do not know the exact line numbers for these P+R locations in Amsterdam.
And I am probably still missing a few P+R locations...
I have build several routes for MSTS, including the Wuppertal Schwebebahn and the London Underground Northernline (the entire line, including branches) and Waterloo&City line. It takes some time (especially custom objects like stations!), but I really liked doing it.P.S.: For those who really want to build a route, you can try building one for TS2015 or MSTS, that makes you wish soon you hadn't wanted to build a route.
